08:17 grandm44 hi all
08:17 zarah hi grandm44
08:17 grandm44 hello bot
08:20 egonw hi grandm44
08:20 egonw grandm44: how are things developing?
08:20 grandm44 I sucessfully did my first step in bioclipse, which was using jchempaint as a gui for our home software. I'd like to thank you for your help, which made it a lot easier
08:20 egonw happy to hear that
08:20 grandm44 you egonw and all others :)
08:21 grandm44 but you particularly :)
08:22 grandm44 I noticed that net.bioclipse_feature has changed into net.bioclipse.core_feature
08:22 egonw ah, yes
08:22 grandm44 but the name in svn is still net.bioclipse_feature
08:22 egonw will file a bug report
08:22 grandm44 not a big deal, just a detail
08:23 grandm44 By the way, is cdk in bioclipse in sync with the official cdk site ?
08:24 egonw yes, more or less
08:24 egonw both 1.2.0
08:24 egonw @pz 764
08:24 zarah http://pele.farmbio.uu.se/cgi-bin/bugzilla/show_bug.cgi?id=764
08:24 egonw grandm44: that's the ticket
08:25 grandm44 ok, I see it
08:25 grandm44 Do you stil recommend using the cdk release in cdk-externals instead of the official svn ?
08:26 egonw oh, that's about the same version
08:26 egonw at some point we had svn:externals
08:26 grandm44 ok
08:26 egonw but this was easier and more stable
08:26 egonw now, BC2 updates when appropriate
08:26 egonw and reasonably frequent

09:08 jonalv oh hai
09:09 zarah hi jonalv
10:12 stain hi! Taverna is considering alternative plugin mechanisms etc.. what are your experiences with using the OSGI framework for that? Good/bad experiences.. fun with class paths etc...?
10:12 egonw jonalv: can you comment?
10:13 stain for instance one thing that Raven currently gives us in Taverna is that we can have two plugins (service types) with conflicting library versions, like Axis 1.2 vs Axis 1.4
10:13 egonw OSGI is very good at that
10:14 egonw this feature we used in BC2 for a while too
10:14 egonw until the older version of lib X was no longer used
10:14 stain what about things where you do NOT want the alternative versions..? For instance with Raven we have the problem that every plugin have to redeclare their version dependencies when we upgrade something - some of these libraries there can really only be one of to be useful
10:15 stain mm.. interesting.. so in that way you could ahve parts using the old library and other parts the newer
10:15 egonw what do you mean with redeclare?
10:15 egonw yes
10:15 egonw just make sure that plugins cannot depend on the two versions, if the share package names
10:16 egonw because then hell brakes loose
10:16 egonw (but then in proper UK spelling)
10:16 stain hihi
10:16 egonw but raven is no different there, I guess
10:17 stain no.. but it's NotInventedHereSyndrome.. we don't really want to spend our time maintaining Raven if we can use something off the shelf that does the same job - and with a large community
10:17 egonw yes, I can imagine
10:17 egonw reuse whenever possible
10:17 stain what about using components you've built outside say Bioclipse?
10:17 stain for instance we built the platform which makes it easy to run Taverna workflows from $whatever
10:18 stain so then you can't really dictate that the whole thing is to be using OSGI - is it possible to use it like that - only OSGI inside some kind of box?
10:18 stain like inside a Tomcat webapp
10:18 egonw yes, think so
10:18 egonw if you export a bundle, it becomes a regular jar file...
10:19 stain but would you loose the conflicting-version-magic then?
10:19 egonw AFAIK the plugin.xml only adds features
10:19 egonw sure
10:19 egonw OSGI does the version checking
10:19 egonw if you cut that away
10:20 stain no.. but I meant more like if you could "run OSGI in a box"
10:20 stain (I've not actually played around with it yet - forgive my ignorance!)
10:20 * egonw is no expert...
10:20 egonw I think you can run OSGI from whatever environment
10:21 egonw including command line
10:21 stain so I could make like a wrapper library that behind the scene used OSGI and pulled up everything just like in the Bioclipse workbench
10:21 egonw not sure what the cost is for that...
10:21 egonw yes
10:21 egonw this is basically what the Bioclipse run configuration is, I think
10:21 stain well, I assume at least one line of starting the whole thing up would be needed.. and perhaps some more magic to say where the JARs are
10:21 egonw jonalv, masak, Gpox: correct me if wrong
10:21 stain ok, it sounds good
10:21 egonw stain: download bioclipse
10:21 stain and of course Taverna+Bioclipse should be easier
10:21 egonw and checkout the bioclipse executable
10:22 egonw that should have the single line java command
10:22 egonw and a GEF/EMF based GUI for Taverna workflow editing
10:22 egonw and ...
10:24 stain why is the bioclipse logo a big white thingie..? :) (on OS X)
10:24 edrin egonw: will you update the XML Schema for cdk 3D model, too
10:25 egonw stain: I think to have it look OS/X stylish?
10:25 egonw must be a OS/X feature to adjust logo's to Apple style
10:25 stain no, the application logo.. it's nice and with transparancy until it has started up
10:25 stain then some weird white background is added to the logo
10:25 egonw stain: no clue
10:26 stain how should I report bugs..?
10:26 egonw bugs.bioclipse.net
10:26 edrin egonw: it's good that the cml issue is now somehow properly solved
10:26 egonw edrin: I already did that...
10:26 edrin ;)
10:26 egonw I guess it does not work?
10:26 edrin no
10:26 edrin no
10:26 egonw will upload another one later
10:26 edrin i mean
10:26 edrin i mean
10:26 edrin i mean i did not test+
10:26 stain it works.. but "Bioclipse at a glance" in the introduction thingie is missing
10:27 edrin egonw: i just remembered you talking about qsar, so i guessed you might not have changed it for cdk
10:27 edrin but obviously i was wrong
10:27 egonw edrin: actually, I tried the CDK one first
10:27 edrin ok :)
10:28 edrin and it worked for you?
10:28 egonw edrin: did not try the 3D, but the mass one
10:28 edrin yes
10:28 edrin i think the mass schema was not cml, was it?
10:28 egonw correct
10:28 egonw so, was not a correct test
10:29 edrin really good to have this solved...
10:29 masak egonw: I'm looking at net.bioclipse.doc right now.
10:29 masak the paths look good.
10:30 masak but I'd like to make it known that I don't approve of piping to html/index.html in the script itself, nor of saving that file to the repo.
10:30 masak I believe that path leads to unhappiness.
10:31 egonw masak: OK, please fix
10:31 masak \o/
10:31 egonw and make it fit with your needs
10:31 masak I have no needs.
10:31 masak only complaints. :P
10:32 masak I will also look into the 'silly syntax' message.
10:45 CIA-58 bioclipse: carl_masak * r9464 /bioclipse2/trunk/plugins/net.bioclipse.doc/run-the-whole-thing: [net.bioclipse.doc] added check for tidy
10:46 CIA-58 bioclipse: carl_masak * r9465 /bioclipse2/trunk/plugins/net.bioclipse.doc/ (html/index.html run-the-whole-thing):
10:46 CIA-58 bioclipse: [net.bioclipse.doc] removed html/index.html
10:46 CIA-58 bioclipse: Also removed the automatic piping to that file.
10:47 egonw removed html/index.html ?
10:48 egonw I was not aware you planned to do that too
10:48 egonw masak: why?
10:51 masak egonw: because the plugin/ dir looks very different on people's computers.
10:51 masak plugins/
10:52 masak also, the entire point of having scripts for generating this stuff is so that it won't sit around and grow stale and have to be generated manually.
10:53 masak the first thing that happened to me when I ran the script was that I got a lot of useless diffs between the checked-in copy and my copy.
10:53 masak the path html/index.html should probably be svn-ignored instead.
11:00 masak egonw: does this sound sane, or am I just overreacting?
11:01 masak I really dislike not adhering to Single Point of Truth, and I don't feel like spending my life committing insignificant autogenerated changes.
11:03 CIA-58 bioclipse: carl_masak * r9466 /bioclipse2/trunk/plugins/net.bioclipse.doc/run-the-whole-thing: [net.bioclipse.doc] fixed typo
11:15 masak egonw: I found the 'silly syntax' error. turns out that after the move, the script finds and parses itself, and gets all confused. :)
11:15 egonw ah, ic :)
11:15 egonw silly program
11:16 masak I narrowed the search to .java files
11:18 masak this is why I love computer science.
11:18 masak it's so darn consistent.
11:18 CIA-58 bioclipse: carl_masak * r9467 /bioclipse2/trunk/plugins/net.bioclipse.doc/find-published-classes:
11:18 CIA-58 bioclipse: [net.bioclipse.doc] narrowed search to .java files

13:35 * masak is reminded of Eddie Izzard
13:36 masak '"He doesn't suffer fools lightly." Well, is there anyone who _does_ suffer fools lightly?'
13:39 maclean Gpox : about r14517...
13:40 maclean Is there a reason why the comment for the change is "Removed trailing spaces", and yet the actual change is to revert a fix to adding stereo bonds
13:40 egonw ha, peer review :)
13:41 maclean indeed
13:41 maclean click-sprouting of new stereo bonds does not work without that.
13:41 maclean It used to work, in the code that I wrote...
13:41 Gpox that is unintentional
13:42 maclean So I can change it back (again) to work (again)?
13:42 Gpox yes
13:42 maclean thankyou.
13:44 maclean In fairness, I suspect that I have done the same to you in the past.
13:44 maclean It often seems that changing things in swing-jcp breaks things in bioclipse-jcp, and vice-versa..
13:47 maclean Also, egonw : can I remove the "abstract" modifier from methods in interfaces - I know it seems trivial, but...
13:49 egonw but?
13:50 maclean ..but it annoys me? :)
13:50 maclean Or make them all abstract. It's just the inconsistency.
13:50 egonw ah, sorry... it assumed some sort of contradiction... no pun intended
13:51 maclean I still have to copy across changes to jcp-primary so that bioclipse can get them, right?
13:52 egonw put them in jcp-primary
13:52 egonw then bioclipse will follow
13:52 egonw at some point

13:54 masak some transparency here and there.

14:33 maclean I know that I shouldn't...
14:37 olass ok, I want input from people
14:38 olass I think that asking for a workspace on first startup must go away

17:18 maclean aaarrrrgghghhgghhh.
17:21 masak Look, if he was dying, he wouldn't have bothered to carve 'Aaaauuuggghhhh'. He'd just say it.
17:21 maclean :)
17:22 maclean What is wrong with intermediate variables, I ask you?
17:22 maclean gah.
17:23 maclean "this.getRenderer().getRenderer2DModel().getHighlightDistance()/this.getRenderer().getRenderer2DModel().getScale()"
17:24 masak heh.
17:24 masak as long as it's indented properly...
17:25 maclean Hah! Indentation is for the weak!
17:25 masak spoken like a true Klingon.
17:26 maclean Honestly. It's like the verbosity of java twinned with the line-noise of perl.
17:28 jonalv the worst of two worlds
17:29 masak hah, that's not line noise!
17:29 maclean Well, chained method noise. I dunno.
17:47 maclean oh the horror. it was even worse before Gpox++ refactored it
