16:54 pyrimidine f***in' love local::lib
16:54 * pyrimidine needs to write up a blog post for the bioperl crowd on installing on a cluster
17:03 perl_splut hehe
17:05 deafferret and on clustering an install!
17:10 pyrimidine pretty painless to set up, from installing a local modern perl (5.12.3), using local::lib (so as not to pollute the install lib), and installing everything else, including samtools/Bio::DB::Sam and other bits
17:19 rbuels pyrimidine:  if you're going the local-modern-perl route, it might make more sense to use perlbrew
17:20 pyrimidine yes, thought about that, but it's a one-off
17:21 pyrimidine I didn't want to complicate it any further (*yet*)
17:22 rbuels maybe if you make it more complicated and disorganized, biologists will like it better.  they'll feel more at home.
17:22 * rbuels is having a grumpy morning.
17:22 pyrimidine :)
17:23 pyrimidine 'more complicated and disorganized' == my office
17:24 pyrimidine though, perl 5.14 is right around the corner (this spring I think)
17:26 rbuels at least you *have* an office
17:26 * rbuels is really really tired of telecommuting
17:26 * rbuels is also really grumpy, so take anything he says with a grain of salt
17:27 * pyrimidine laughs at wife; she mis-heard the Radiohead lyrics as "Baby's got Depends"
17:28 pyrimidine them's for adults
17:29 rbuels great for long coding sessions
17:29 rbuels so you don't break your focus
17:30 pyrimidine just like astronauts!  At least the ones that stalk ex-husbands and their new girlfriends
17:33 * rbuels drives to illinois to have it out with pyrimidine
17:34 rbuels to be fair, the depends were probably for soaking up blood.

18:03 perl_splut I'd love to be able to telecommute on some days
18:03 perl_splut would be so nice
18:18 rbuels perl_splut: yes, it's good to do sometimes.  but not all the time.
18:40 rdesfo left #bioperl
19:06 * deafferret does it all the time now
19:17 deafferret http://www.theonion.com/audio/national-science-foundation-science-hard,12747/
19:23 * rbuels chuckles
19:40 CIA-44 bioperl6: takadonet master * r5bc4630 / t/SeqIO/fasta.t : cleaned up the code. Added a test plan - http://bit.ly/h07UxT
19:40 CIA-44 bioperl6: takadonet master * r6147624 / (lib/Bio/PrimarySeq.pm t/PrimarySeq.t): Transfer over more p5 test code over to p6 version. Added empty methods so tests would run but still fail - http://bit.ly/iiAd40
19:40 CIA-44 bioperl6: takadonet master * r0e23786 / lib/Bio/PrimarySeq.pm :
19:40 CIA-44 bioperl6: implemented simple version of revcom. Passing 3 more tests in PrimarySeq.t
19:40 CIA-44 bioperl6: Replace method pod documentations with single line comments otherwise lose both
19:40 CIA-44 bioperl6: syntax highlighting and auto indenting (in emacs) - http://bit.ly/evhWg2
19:40 pyrimidine coolness
19:40 * rbuels nods
19:47 deafferret which has more momentum, codebase? biome or bioperl6?
19:57 rbuels momentum? lol
19:57 rbuels there's no momentum in open-source bioinformatics.
19:58 rbuels "do i need to fix this thing to write this paper?"  if yes do a little development.  if no, ignore.
19:59 * rbuels points out once again that he's grumpy today
20:12 melic_ is now known as melic
20:12 perl_splut sounds like normal academia to me
20:46 deafferret afaik momentum in both of those is py[tab] committing stuff...?
22:00 CIA-44 Bio-FeatureIO: Chris Fields master * rea1ac2e / (dist.ini .shipit): remove .shipit stub, replace with dist.ini stub - http://bit.ly/e2B33h
22:00 pyrimidine deafferret: no, believe it or not, there are a few others joining bioperl6 :)
22:01 pyrimidine takadonet made those commits, I was just testing out the CIA post-commit hook
22:06 deafferret pyrimidine: ah, very cool  :)
22:06 deafferret pyrimidine: using any of it for real-world stuff?
22:17 pyrimidine deafferret: not yet, but I think once parrot/rakudo get to the point where speed isn't as much of an issue, I will probably start making the switch
22:18 pyrimidine at least initially for my work
22:30 perl_splut left #bioperl
22:47 deafferret :)
