12:06 github bioperl-live/master d999055 Carnë Draug: removing Bio::FeatureIO and Bio::SeqFeature::Annotated after merge into Bio-FeatureIO

13:45 virushunter hello all
13:47 virushunter carandraug: i saw your Bio-FeatureIO split  and was wondering how you created the Build.PL, MANIFEST, etc... files?
13:47 virushunter carandraug: I played around with splitting out Bio::SearchIO::blastxml to get a feel for it and I want to move to the next level with package distribution
13:50 carandraug virushunter, i didn't. The split was already done. I only merged the files from bioperl-live
13:52 carandraug virushunter, some made the split 3 years ago but left the files in bioperl-live. this lead to a branch of development. I merged them together to avoid this. And also recovered the history. But for your question, there should be something on the wiki
13:52 virushunter carandraug: thank you
13:52 virushunter alright I'll take a look
13:56 carandraug virushunter, not on the wiki. But here's the documentatino for the module that does it http://search.cpan.org/~leont/Module-Build-0.4003/lib/Module/Build.pm
13:56 carandraug virushunter, and the module cookbook http://search.cpan.org/~leont/Module-Build-0.4003/lib/Module/Build/Cookbook.pm
13:58 virushunter carandraug: awesome, thank you muchly
14:00 carandraug virushunter, also, some pages on the wiki you may want to read Advanced_BioPerl, Bioperl_Best_Practices, HOWTO:Writing_BioPerl_Tests, and BioPerl_Modularization
14:00 carandraug just prepend http://www.bioperl.org/wiki/ to those names
14:01 virushunter carandraug: I've been reading the Modularization and the Git/Advanced.

19:49 perlhelp_ Hi!
20:25 rbuels perlhelp_: Hi!
20:27 perlhelp_ @rbuels: How are you doing? :)
20:27 brrt joined #bioperl
20:27 rbuels perlhelp_: Very Nicely
20:27 rbuels perlhelp_: and you?
20:28 perlhelp_ great
20:28 perlhelp_ but struggling greatly with perl 5
20:29 rbuels perlhelp_: Perl 5 is a harsh mistress, fickle and cruel.
20:29 perlhelp_ i know!!
20:29 perlhelp_ do you know it well?
20:29 perlhelp_ a real bi-otch
20:29 rbuels perlhelp_: oh, she and I go way back.
20:32 perlhelp_ i'm glad you are good lovers
20:32 perlhelp_ perl 5 is like a lorraina bobbit to me!
20:33 rbuels perlhelp_: really!  she must have been feeling so very feisty in that particular situation!
20:33 perlhelp_ may i please tell you my perl 5 troubles?
20:33 rbuels perlhelp_: sure.
20:33 perlhelp_ you are not anti-scraping, are you?
20:34 rbuels lol, not in general.
20:34 rbuels i let my Anti-Scraping Alliance membership lapse three or four years ago
20:34 perlhelp_ i know some people are.  had to check.
20:34 rbuels they still send me the mailings though.
20:35 perlhelp_ ok, i can tell you whta i'm trying to scrape?
20:35 perlhelp_ it is legal, i promise
20:35 rbuels perlhelp_: go ahead.  lay it on me.
20:35 * rbuels braces himself.
20:35 perlhelp_ bless your soul
20:36 * rbuels does so.
20:36 perlhelp_ I have a list of thousands of people.  For each one, I know their first name, last name, gender, race, year of birth (within +/- 2), and their U.S. state (or country) of birth.
20:36 rbuels ah, and you want to go through the list and find somebody to scrape some old paint off of the siding of your house?
20:37 * rbuels chuckles
20:37 perlhelp_ yep ! :)
20:37 perlhelp_ i have some code!
20:37 perlhelp_ Consider, for example: Benjamin (first name) Schulvein (surname),  a white male born in Germany in 1912 +/- 2.
20:38 perlhelp_ I look him up in the 1940 census on familysearch.org.  If there is 1 and only 1 hit, I will consider him that person.  In this case, we have a match: https://familysearch.org/search/collection/index#count=20&query=%2Bgivenname%3ABenjamin%20%2Bsurname%3ASchuvlein%20%2Bbirth_place%3AGermany%20%2Bbirth_year%3A1910-1914~%20%2Bgender%3AM%20%2Brace%3AWhite&collection_id=2000219
20:40 * rbuels considers Mr. Schulvein.
20:40 perlhelp_ ok :)
20:40 perlhelp_ cool guy he seems
20:40 rbuels probably.
20:41 perlhelp_ When there is a match, I want to scrape some information off of his record.  That record is found by clicking on his name: https://familysearch.org/pal:/MM9.1.1/K3BN-LLJ
20:42 perlhelp_ On that list, I want to know, for example:Married from marital status.
20:42 perlhelp_ I have the information as a .txt.  I'd like it outputted as a .txt.
20:43 rbuels perlhelp_: you probably want the WWW::Mechanize module.
20:43 rbuels perlhelp_: and also, this has nothing to do with bioperl so far.
20:43 rbuels https://metacpan.org/module/WWW::Mechanize
20:43 perlhelp_ oh, i thought it dd!
20:43 perlhelp_ yes, i installed it i think
20:44 perlhelp_ may i plesae show you the code i did so far?
20:44 rbuels sure.
20:45 perlhelp_ can i do pasteorg ?
20:45 rbuels perlhelp_: i bet you can.
20:45 perlhelp_ http://paste.scsys.co.uk/229688
20:45 perlhelp_ how bout that?  did that work?
20:46 brrt left #bioperl
20:46 rbuels perlhelp_: yep
20:47 rbuels perlhelp_: you should probably read the WWW::Mechanize docs more.  you can do all of this with just the mech.
20:48 perlhelp_ i'm really novice to perl and that part alone took me about 2 weeks
20:49 carandraug perlhelp_, I thought your problem was with perl 5 because you were too used to perl 4
20:50 carandraug rbuels, do you Bio::FeatureIO ?
20:51 carandraug perlhelp_, shouldn't you be asking in #perl?
20:51 perlhelp_ I cannot.  #perl will not help me.
20:52 rbuels perlhelp_: what do they say to you?
20:52 perlhelp_ they are anti-scraping, for starters
20:52 * rbuels chuckles
20:52 perlhelp_ they say i do not know enough perl to ask thm questions
20:52 perlhelp_ i've written some .pl
20:52 rbuels that is probably true.
20:52 perlhelp_ so i think i know some perl
20:53 perlhelp_ they said their energy is too precious, and yet the room stays silent sometimes because they woul rather rest with it in silence
20:53 rbuels perlhelp_: do you want somebody to just write the program for you?
20:53 rbuels perlhelp_: that would take less time than explaining it step by step.
20:54 perlhelp_ i have some of it written.
20:54 perlhelp_ is it hard to write?
20:54 rbuels perlhelp_: not if you read the docs for WWW::Mechanize.
20:55 rbuels perlhelp_: it has lots of methods that help with all of this.
20:55 perlhelp_ i need to firts install it, rght?
20:55 rbuels perlhelp_: yes
20:55 perlhelp_ This is different from Mechanize::Firefox, right?
20:55 rbuels perlhelp_: yes.
20:55 perlhelp_ i'm still novice
20:56 perlhelp_ ppm install WWW::Mechanize ?
20:56 perlhelp_ ok, it says: No missing packages to install
20:57 rbuels perlhelp_: that probably means you have it
20:57 perlhelp_ ok
20:57 rbuels perlhelp_: now read the documentation at https://metacpan.org/module/WWW::Mechanize, and try some of the examples on there.
20:57 rbuels perlhelp_: you will soon learn how to use it.
20:58 rbuels perlhelp_: i have to get going now
20:58 rbuels perlhelp_: it's a very fine manual though.
21:01 perlhelp_ can we please keep in touch?
21:01 perlhelp_ what if I fail at it?
21:01 perlhelp_ ithink i just figured out part of my problem!!
21:01 rbuels perlhelp_: then ask in #perl, or in some of the channels on irc.perl.org
21:01 perlhelp_ i can't get to irc.perl.org
21:01 perlhelp_ and #perl banned me for scraping
21:01 rbuels lol
21:07 perlhelp_ so i don't know what to do
21:07 perlhelp_ but i just fixed some of the code
21:07 perlhelp_ it now compiles!! :)
21:07 perlhelp_ yay!!
21:07 perlhelp_ take thta #pel
21:07 perlhelp_ #perl did not think I could do it!
21:07 perlhelp_ Suck it #perl :)
21:09 carandraug perlhelp_, I don't think they're listening
21:09 carandraug perlhelp_, read modern perl
21:10 perlhelp_ I know #perl is not listening.  THey banned me.
21:10 carandraug perlhelp_, modern perl is the most recommended book. But I also really really like "learning perl". Perl was not modern when I started
21:10 perlhelp_ Keep up :)
21:10 perlhelp_ I am learning perl!!
21:10 perlhelp_ I've learned some perl
21:10 perlhelp_ I just got my code to work somewhat!!
21:11 carandraug perlhelp_, exactly. You don't know how. Go read a book
21:12 perlhelp_ huh?
21:12 perlhelp_ I just said I got some code to *work*
21:14 carandraug perlhelp_, yes. but sounds like you made it working by tweaking around, rather than properly understanding. That's bound to come back biting back you
21:15 perlhelp_ did i offend you by doing that?
21:17 carandraug perlhelp_, no. I'm just giving you advice to prevent you from getting into trouble
21:18 perlhelp_ Well if my code works, i don't see how that is being bit?
21:19 carandraug perlhelp_, bound to come back biting you, means in the future. Not knowing why things are working is always a bad idea
21:19 perlhelp_ i don't bite.  i'm sad thta perl does
21:22 sl33v3 joined #bioperl
21:31 perlhelp_ Would you tutor me? :carandardug?
21:41 perlhelp_ @Rbuels: Hello?
22:00 carandraug perlhelp_, no. I have told you. Go read a book. Modern perl is free
22:01 perlhelp_ I am reading!!
22:01 perlhelp_ why would you make that accusation?
22:01 perlhelp_ i love reading perl
22:03 carandraug perlhelp_, I'm not making any accusation. I'm telling you to go read a book. They're good tutors. They were written by people that got tired of explaining the same thing, so wrote it once for everyone
22:03 perlhelp_ i am reading away!! :)
22:03 perlhelp_ what will i do if I get confued
22:03 perlhelp_ and i bang my head on the wall?
22:05 carandraug perlhelp_, read again, google and experiment
22:06 perlhelp_ and what if i've done all of that?
22:06 perlhelp_ nd i'm still failing?
22:06 perlhelp_ your energy is precious
22:07 carandraug perlhelp_, maybe pick up humanities
22:07 perlhelp_ humanities?
22:08 carandraug perlhelp_, yeah! Law, literature, history... easier stuff
22:09 perlhelp_ in order to learn more perl?
22:09 perlhelp_ perl sounds very involved
22:32 perlhelp_ did you learn japanese first too?
